      I am logging this issue to request that the spec be more explicitly in stating that JSF implementations must call UIComponent.encodeAll() instead of directly calling each of encodeBegin/encodeChildren/encodeEnd() when rendering any component.

      The reason for this is that UIComponent.encodeAll() is a non-final public method that components are free to override. JSF implementations should never bypass these overrides since this can result in bugs/loss of functionality.
